A.D. 2034. Cela fait deux ans que Motoko Kusanagi a quitté la Section 9. Togusa est désormais le nouveau leader de l’équipe, qui a considérablement renforcé ses effectifs. La Section 9, élargie, est confrontée à une série d’incidents complexes, et les enquêtes révèlent qu’un hacker de génie, surnommé le "Puppet Master", est derrière l’ensemble de ces événements.
